Apps all missing

Have just had to re install itunes, now it can see my music but it cant see my apps, thay are still on my ipad but not visable in the syncing part of itunes window

I don't know what happened to your apps, but you can copy them back to the iTunes library from the iPad.

Right click on your iPad in iTunes under the Devices list (when connected), and choose Transfer Purchases. This should copy any iTunes content (including apps) that is on your iPad but not on the computer.
