Can I stop itunes from changing my ibooks files on ipad?

Please bear with me as I am totally new to both itunes and the ipad.
I drag and drop ebooks from my PC to itunes and then sync with my
ipad and the books appear in ibooks. If i delete them from ibooks after
reading them (because they are saved on my PC) and then sync again,
they reappear because they are still in itunes. If I clear out itunes and
just try to add a few new books to the ipad it deletes all of the other
books that were in still in ibooks. My question then, is there any way
(other than going to itunes and removing each individual book that I
removed from my ipad) to add three or four books to the ipad without
disturbing the changes i have made to ibooks on the ipad? In other
words, can I set it up so that itunes adds books, but makes no other
changes, or, failing that, Is there a different method to add books to
my ipad? It is not jailbroken and I don't consider myself tech savvy
enough that I would even try.

Sounds like you are doing a mixture of drag and drop and syncing. You need to choose one method or the other. Either transfer your books to iTunes and sync, or manually drag your books to your iPad (in iTunes) and then delete them from iBooks as required.

Let us know if this works for you or if I haven't understood what your problem is.

Connect your iPad and click on the Books tab of the device. You probably have it set to to sync all. Change it Selected only and it will stop resyncing deleted items. New items added to iTunes will still sync automatically :)

Your idea sounds exactly like what I am looking for but itunes is not allowing me to do it. I get to the page that displays the books that are on my ipad (not in my itunes library, but actually on my ipad) and I can see all the books on there but when trying to drag and drop new books into it, it won't let me. Are there settings or preferences I need to change to allow me to do so?

I think you need to make sure you add the books to iTunes first, whether you use sync or drag n' drop. It seems to make a difference. I have a lot of books on my iPad, and also have them on iTunes. I don't have any problems with them disappearing or the like. I also do everything manually.

I don't ever let iTunes sync anything automatically, after once accidentally hitting the Autofill button.
 
MY method is to add the folder containing the books to iTunes, then drag individual titles to the iPad from coverflow on iTunes on the PC.

I don't think you have to set any preferences for this to work.
 
I finally got it. You actually have to select "manually manage music and videos" in the summary tab and then it will let you drag and drop.

Aha. So the magic word is "manually". I set that so long ago, I'd forgotten. As I said, I don't let iTunes do anything automatically.

Good to know you got it working.
