The best app I found to take notes from a professor that uses power point for lectures is iAnnotate PDF. It is easy to upload the PowerPoint and you can take notes right on it, with your stylus or they have a typewriter tool if you prefer typing. I think it was like $10, but I went for it after downloading several free apps that did not provide the tools I needed for taking notes.
