Can anyone recommend a good PDF reader that let's me rename files, highlight text and scribble margin notes? Also hoping to find one that can see every PDF I have on the iPad... Thanks!

Either GoodReader or (for the Rolls Royce solution) iAnnotate. Both will meet most of your needs. You can download a free user manual for iAnnotate to explore its features.

I use iAnnotate PDF I think is the best app for this stuff.
