ibooks pdf sync problem

is there a way to keep all my pdf's and folders sync'd within the ibooks app on all my idevices?

Try toggling "Sync Collection" on under Settings > iBooks. I know they work for ePubs but not sure if it works for PDFs. It should since it's completely syncing your library of reading materials. Make sure the AppleID logged on between the devices are the same since they do use iCloud.
