Ilex RAT app issue

Sup, I have a iPad2 running iOS 5.1.1, recently used ilex rat to clean my iPad. I think I did option 3, well now All my apps paid and jailbroken are "missing"! In settings it still states that I only have xxx amount of space available but they are not visible anywhere not after a search not after a hard reset, nothing any help would be greatly appreciated!
