On certain emails I get and open on the IPad mini I get a window that is only the size of an Iphone window. Is there something in settings I need to change? These emails open correctly on my PC. Strange.

These are probably HTML emails that aren't scaling well to the mobile device. There is no setting you can change; however double tapping on the text in the email should have a zoom-to-fit effect similar to what you get in Safari. Failing that, you should be able to use the two finger pinch-out gester to zoom into the email.
