ios doesn't allow direct downloads?

Just got an iPad 2. Everytime I use it to try to download a program (which I have been using on my desktop computer and want on my ipad) from the original download center, choosing their ios or mac format, I get "ios doesn't allow direct downloads". None of these free programs are available in the app store. Am I going about this wrong or are ipad users locked into only using what Apple allows us to have through their app store?

You are correct, the only programs which can be downloaded to the iPad, or any other iOS device, are the apps available in the AppStore. The only exception is for jailbroken devices, where alternative apps and tweaks can be downloaded from Cydia and other repositories.
 
Hold in mind that apps you find on the internet would not work on the iPad even if you could download them. iOS is its own operating system. Windows, OS X, and other desktop applications will not work on it anymore than Windows programs work on Macs, or vice versa. {not counting emulation software}
