Need help with restore problem

I had a problem with the 3.2.2 upgrade which wound up requiring a restore. I ended up with missing books and music.

I found two iPad backup file folders on my computer. Should only be one? I am concerned that future backup/restore operations may be messed up.

I am considering:

1) uninstalling iTunes and all it's files from my computer, reinstalling, and doing a new backup.

OR

2) Move the backup files to another folder and do a new backup. If it creates a new file, erase the old files.

Any suggestions would be appreciated.
 
I called the Apple help desk. It looks like one of the two backup files on my hard drive was corrupt. The tech instructed me to do what I described in option #2 in my original post. That fixed the problem.
