For regular AppStore apps, you can open the AppStore apps, it will then automatically search for updates and show you for how many apps there are updates available.

As for Cydia apps, when you open the Cydia app, there is a section labeled "Installed", when you open that, you should be able to install updates.

Think you'll find it's the "Changes" tab where the notifications of updates to your installed apps appear in Cydia
