I have a iPad air and iPad mini with 2 different email accounts, but the iCloud accounts are the same. Is it a hassle to cancel the iCloud account and start a new one with a different email address.

If you use different iCloud accounts, your bookmarks will stop syncing. You'll have the same effect when you simply turn off Safari in Settings - iCloud.
It's easy to set up a new iCloud account. Go to Settings - iCloud, delete the account. If "Find my iPad" is enabled, you'll have to enter the password. You'll be asked whether or not you'd like to keep everything on your iPad. That done, set up a new account. Choose "Get a free Apple ID".
Keep in mind that everything else that's syncing now (photos, apps such as pages, numbers, ...) stop syncing when you use a different iCloud account on both devices.
