Some programs may cause instability. If you hook up an ipad in an corporate environment, jail breaking may revoke your acess. Otherwise, I can't think of any negatives.

If you find a program that causes issues simply delete it and restart your device and you're all good.

Their is one big problem, it's addictive. Once set up the way you like it, you won't want to have it any other way. Use a nakked iOS, you got to be kidding!
