Loading books

I am having trouble loading books into my wife's ipad 2
I have the latest itunes loaded on my computer
I "Add Files To Library" and the book "count" goes up accordingly
I then sync.
Itunes goes through the process of syncing and as it's syncing i could see the books showing up on the ipad "Books".
The book cover shows up and I could see the blue line at the bottom of the book as it loads (or installs) But as soon as it's loaded the book disappears off the page. And it does not show when you do a search. Gone, completely gone!
I'm lost...
Any help would be appreciatted

Are these books purchased from the iBook store in iTunes? Do they show up in the iBooks purchased list?

No these are not books that were purchased from the ibook store.
They have all been run through Calibre as all the rest of the 2000 plus books that are already loaded

I transfer mine via FileBrowser or similar via a shared drive on a PC. Convert with Calibre; copy to shared drive; import with File
Browser and then open in iBooks. Seems long winded, but simple to do.

Just looked it up, and yeah that may be what I should be using.
I like, "less complicated"
