I recommend you
(1) Backup the iPad using iTunes
(2) Restore as new to iOS 6.1 (using iTunes) - I say as new because it'll take a while to put all your "stuff" back on after the restore. If you want to move right to jail breaking, this'll be faster (you can always "restore from backup" after the jail break). BTW, whether you have the iPad "full" of your stuff or not - the jail break will still work fine.
(3) Jailbreak using the evasi0n tool
(4) Sign in to Cydia and let it install packages
(5) Put the backup back on the iPad
(6) Go to Cydia and get all your tweaks back (remember, some may not yet be fully compatible with iOS 6 yet)
And that's it.
I don't recommend using a Cydia tweak to backup and restore your jail break tweaks. For one, the repos are still being hammered pretty good and your Cydia restore will probably fail. In addition, there is probably some tweak you have now that will not work on iOS 6. it's just easier, when going from one major iOS up to another, to put your tweaks back on one at a time to make sure they work.
