iTunes sometimes scrambles my apps, too, and I synch only to one computer. I've not seen a pattern for why it happens. Weird. But I've resorted to taking screen shots of all my iPad screens, so if I need to reorganize them, at least I can do it quicker. I use the screen shots as a quick matching guide.
