Updating to ios 5.1

Was sold a I pad 2 with old iOS about 3 months ago. So all my aps that i bought will not work without the upgrade. When k go to upgrade it say not all my aps that I purchased have been transferred to I tunes despite the fact that I have backed up to I tunes. It says I should transfer them before updat but does not say how?
