App for Word Documents that I can scribe on

I"m looking for an App that will open Word or PDF files that I can scribe (stylus) on when open. I plan on using my Ipad mini for running meetings and such and when I use a hard copy, I like to cross off the items I dealt with and write notes on it.
Also, Can I make folders on my desktop that I can have all the different documents in each from the different organizations and meetings i run?
