Make space for upgrade

ok, so now I am a bit confused. I did the 'Transfer purchase' and the backup. How can I check if everything is there, including the non purchased pdf documents?

You can't go into the backup file to see what's in it. You'll have to install the backup and check after installation that everything was properly installed. My installed backups have included PDF documents in iBooks and Kindle.
