I think it's deliberate, if they keep repeating themselves or ignore you for long enough, you will go away.

You can build defensive towers that throw rocks at the tornadoes - at least that's what they look like to me. They are in with the 'production' buildings (the tab with the picture of the quarry).

The only way to remove them is by building defensive towers.
The quick and dirty way is just to switch to another island, then switch back to The Mystery Shore.

Yep, that works for me to...switching islands and then returning, All the Tornadoes are gone and my workers are back,

Does anybody know how to protect against tornadoes on sand island? It's quite expensive to remove them by tapping.

All I can remember is that sand is only available on the mystery shore. If you tap on the sand pit icon in the production tab, I think it should tell you which quest you need to complete, although it can be a bit cryptic.
