I like AVPlayerHD. I cannot say if it is best, though.

Is quite good, but doesn't play mkv files with the highest resolution-1920/1080
Cinexplayer plays such files, but it has serious problems with the audio formats

If you are wanting to view the file on an iPad screen, the playing 1080p videos on such a tiny screen is a waste of effort, as you cannot discern a benefit.

Even so, i'd like to play mkv files in 1080 on my ipad3, but i need an app which can support the audio format too.
Any suggestion, pls?!

Why do you think avplayerhd cannot do what you want?

Avplayerhd plays fine mkv file in 720
It has problems in playing those in 1080p

A good an free version: vIplay . Has subtitle support.
